I have a similar problem. More specifically, links which have always opened a new window, leaving the original open as well behind it are not working. Links which take you through to a new page do work, but not ones that used to leave the old page up, and add a new box on top. I'm discombobulated.

Try to disable the add-ons all and see it work on not. If work, then enable it one by one and check which one cause this problem. In my case, it is the skype extension 2.2.0.102 causes this problem. After disable it, everything works fine again.

I had the same problem, reinstalled Firefox, changed my default browser, added the lines
network.protocol-handler.app.http
network.protocol-handler.app.https
to my configuration in Thunderbird with no results.

Then I saw that the line network.protocol-handler.external.http was set to false, changed it to true and now it works!!! Go to Tools->Options->Advanced->General->Config editor...
Search for network.protocol-handler.external.http and change it to true.

Our problem is somewhat different but when I do tools>options>advanced>general there is no config of anything listed, just accessibility, browsing and system default which are all checkboxes? How can I find anything to change anything?

For me this works. Change the value of network.protocol-handler.expose-all to true!

Skype add-on 3.0.3...etc seems to cause the problem too. Really confusing, had myself scowering my comp for malware for most of the day until I finally found out what the problem was. What a waste of time.
