You can easily restore them: connect Thunderbird via IMAP to Gmail (activate IMAP there before in "settings"), then move (i.e., copy) the messages back into the IMAP folder from the local folder.
It's not thunderbird, I had the same problem - it's gmail - there is a setting in GMAIL to specify what to do after a message has been retrieved, you need to set this to 'leave it in the inbox' and don't have google archive it.
